Vaccine concept mapping improvement

@Chris_Knoll, thanks so much. We are training up a few data managers in an OMOP federated study that spans several countries in SSA. The study starts with the WHO CRF and a COVID-19 population health LMIC questionnaire developed with support from Wellcome Trust and the Gates Foundation. My goal is to construct an implementation guide that is short and sweet. It is well under way. I will do some modeling using the EPISODE table for the vaccination section over the next couple of days. What is the status of the EPISODE table? Is it a 6.1 thing for sure?

Unfortunately, I am supposed to make a couple of presentations at some international conferences over the next few weeks. If I make any headway with your solution, I will post the slides here. Thanks, again.

@mik, I still need some intel on what appear to be missing 500 level CVX codes in Athena (the ones for non-US SARS-COV-2 vaccines like Sputnik V (505). Will I be able to count on them sooner or later? Thanks…

Using EPISODE, I am thinking this could be a template data managers might use to capture the WHO COVID-19 vaccination section into OMOP:

The point Chris makes about how the standard CDM model can’t represent the absence of an exposure in a sequence is unsettling. But representing absence seems to be an issue in other contexts too.

CDC CVX codes would include Sinopharm, Sinovac, Sputnik V, etc. along with the US ones.

Is anyone aware of datasets that use CVX to record vaccination (i.e. as the source vocabulary)?

Colorado has CVX data in our Epic Caboodle EHR. However, the data only contains names/descriptions and not codes. Most of the descriptions match to CVX exactly, but some need custom mapping. I’ve seen quite a bit of CVX data in other Epic (Clarity & Caboodle) instances.

Our data has vaccines in cvx, especially for historical data. Also, our city’s immunization registry, which all EHRs in the city can query, uses cvx codes.

As a reminder we are looking for volunteers who want to help with the significant work creating a complete decomposition of all vaccine source codes. This involves looking in detail at each vaccine code or product, extracting the ingredients along with that attributes listed in the “complex decomposition” tab in the “vaccine deomposition.xlsx” workbook here. (requires access to OHDSI teams)
