Sentinel and OMOP CDM harmonization efforts

Hi,

I’m sure this issue has been discussed in the past, but I’m curious as to whether there has been work done on or have been efforts on harmonizing the Sentinel CDM and OMOP CDM?

Several networks participating in PCORnet worked on transforming into the PCORnet CDM, which is derived from MSCDM, from a suitably-populated OMOP CDM. That’s not quite harmonization, but may be of some use to you. Our (PEDSnet’s) work on this is public at https://github.com/PEDSnet/pedsnetcdm_to_pcornetcdm and I think other networks may have posted their transformation code as well.

Hi @bailey, thanks for the quick response and the link to the PEDSnet CDM resource. I see that the PEDSnet CDM is based off of the OMOP CDM.

When you say from a ‘suitably-populated OMOP CDM’, is this the PCORnet CDM or MSCDM that is derived from such?

Our approach to working with various data models is to use a different data model (https://www.biorxiv.org/content/early/2017/11/10/194597), and then to do a limited ETL into the other data models like Sentinel and OMOP. It is a little more work, but there are fewer incompatibilities. Most of the issues we have run into involve different definitions of a “visit” among the different data models. This is particularly true for claims data.

I believe FDA is working on a harmonization process. There is a presentation from earlier this year on the OHDSI site from Mitra Rocca. They may have more progress to share.

I hope folks saw the Sentinel RFI and are planning on responding. The long
time frame and industry day factors seem to indicate FDA is serious about
receiving feedback to construct the next IDIQ of Sentinel.
